Jake most likely hates Lo'ak because he reminds him of himself, especially how he used to be. Jake clearly favors Neteyam, and plays favorites. You see that when Jake screams and scolds at Lo'ak, but chuckles and talks softly around Neteyam. Jake's actions are rooted in fear and guilt. He has some PTSD from the first movie and misses Trudy and Tsutey. He doesn't want anymore people to die. In the High Ground comic, his allies Josh and Meg are killed during their fight. His ally Li'yat also dies in The Gap Year. It's why Jake is so avoidant and doesn't want to fight in 2, he's terrified of the RDA and their power.
